JDM OBD1 B16 Into 1999 Civic DX Hatch
What do I have to do to wire this motor up correctly? Do I use the stock engine harness and just use connectors from the vtec engine harness and connect them into the ecu mysself? Does anyone know where I can find a vtec wiring diagram for this? Also do I use the b16 p30 ecu and do I need a conversion harness to use it? Thanks for the help!

I did this exact same conversion. You use the original harness that came with the car. You will have to solder on any OBD1 Honda injector connectors. You will also need any OBD1 civic/integra connectors for the EVAP, TPS, IAC AND MAP (IIRC). But I think you can also get the ones from a 96-00 EX/Si. All these connectors should come with your B16's engine harness....unless you're buying the motor with no harness. Then go to a junkyard and just pillage any OBD1 civic or integra as these are the easiest to find.
The VTEC harness and knock harness are easy. You just extend wires into the engine bay. I dont remember exactly what pin on the ECU connector you have to pin them into.
You will also have to relocate one of the pins for the IAC. The orange wire on the IAC gets deleted as the D16Y7 is the only motor that uses a 3 wire IAC. Again, use either an OBD1 civic/integra plug or a 96-00 EX/si.
You will have to get specifics on what location these pins go. It's all in all a a very easy conversion. The cool thing about EK harnesses is that you can take the whole thing out of the car and work on it on a bench. You just disconnect the 10mm bolts underneath the battery (after removing the battery and battery holder), and unplug the green dash connector.
The best option would be to find a 99-00 engine harness from a EX/Si. But the conversion is not hard at all...you just have to know pin locations.

Oh, also you can find pin out charts for the OBD2 ecu from APEXi for their VAFC/SAFC connection.
You will need an OBD2B-OBD1 conversion harness. Make sure its OBD2B to OBD1
Skunk makes these for around $100-125. They just plug in.
MAKE ALL PIN CHANGES TO YOUR OBD2 HARNESS ONLY. dont change pins on the conversion harness.
Be very careful when handling the conversion harness. They're delicate and wiring faults are hard to fix since the wires are all black.
