Weld the holes shut, grind it smooth and use as little body filler as necessary to smooth the surface. Don't shave the indentation, it's a lot of work and it looks like total ***.

The best way to fill in the sidemolding holes is w/ the side molding. If your shaving them do it w/ sheetmetal and welding then bondo to touch things up.

weld from the inside out. in other words, carefully take apart your door panels and fill in the holes from the inner side.
You will end up with a cleaner look for many reasons.
one being a heat transfer issue. less likely to warp the door sheet metal

get duramix metal to metal panel bond and use it to adhere small pieces of sheet metal to the backside of the holes. you will need to grind all of the paint off first so the duramix can adher to the metal itself. duramix metal to metal panel bond has been proven to be stronger than welding in certain situations, and you will risk no chance of warping your doors skins, quarters, or fenders as with welding. if you need more info you can probably go down to a local body shop and ask them also.
and if duramix isnt available 3m makes similar products that will work just as well. ........and now the know it all's can begin telling you how im an idiot
