engine swap problems

Default ENGINE SWAP PROBLEMS

I own a 97 dx and swapped a d16y8 (98 ex engine) into it, it ran fine for a couple weeks, it even passed emmissions. Once and while the idle would seem to "loop" every couple seconds from normal idle to about 700 rpms higher. I never even revved the engine past 5000 rpm, when one day the exhuast note didn't sound right and i seemed to lose power. During that drive, which was about ten miles, the car wouldn't stay above 40 mph with it being in 2nd gear, as soon as I shifted to third the car began to lose speed no matter how far I pushed the gas down. Then the car's temp started to creep towards hot, about 7 miles into the trip, so I immeadiately pulled over and waited an hour to drive the remaining three miles, and barely made it without overheating again. Now the engine runs extremely rough, and sounds like its not firing correctely, it has virtually no power, and sometimes just shuts off completely after about 15 seconds of idling. I checked my battery and alternator already, I also unplugged all my fuel injectors separately while the engine was running to insure that they were all dispensing fuel, which they were indicated by the change in idle. The oil was changed 3 days after the swap was done, and checked regularly after that. The car has an R-1 front mount cold air intake, dc 4-2-1 headers, and a cat back exhuast. Any ideas or suggestions on what could be wrong would be greatly appriciated. Thanks.
