D16Y8 Rough running/start

D16Y8 Rough running/start
So I went to start up my 98 Honda civic EX to run out the air bubbles in the cooling system and My engine wouldn't start, as if it wasn't getting any gas. Found a loose Ground that i then tightened down( the ground wire that attaches to the Thermostat plenum specifically).
Then i go back to start it back up and now it starts/runs REALLY ROUGH as if the timing is off somehow. I have not driven it like this either. This is an entirely new thing.
Its also throwing up 5trouble codes,4 on and 1 pending.
The codes are P0108,P0301,P0302,P0300. the pending code is manufacturer specific and it is P1399.

Yes, the Plug wires are in correct order and location matching firing order.
exactly as shown in the Haynes manual I have for small reference stuff.

Are any sensor connectors swapped? Check by matching wire colors in connectors to each sensor.
Reset the ECU. Run engine briefly. Do all codes repeat?
Is there bright white spark at all 4 spark plugs?
Do all 4 injectors spray fuel?

Fairly certain all injectors are injecting as everything was running perfectly fine this morning.
I think I should prolly pull my plugs and see what the ends look like and maybe that will give my some more clues, I do know though that they are gapped correct and fairly new as in 1 to 2 thousand miles max usage on all 4.

You bled it for what reason? What did you have to do for you to have to bleed it? Thermostat ground loose, sounds like you missed some important background info?

Ok pulled the injectors and they are all in good shape ,no blockage.
I bled the coolant system to replace the thermostat,replace a leaky heater core hose,and also do a coolant flush.

After reading RonJ@HT's Check spark faq I think i have it figured out.
My G101 ground was loose and I without knowing it tried starting the ignition a few times witch since the G101 was loose only rotated the engine and not run it.
Then when i Caught the Loose ground and tightened it up , my engine started but ran rough because trying to start it prior set off the timing. pretty sure this is the problem.

Working on having someone with more expiernce timing and specifically Honda's come out and take a look at it today.
My earlier post about that being the issue, does that sound accurate to anyone.

Ok, what do you think it could be grumblemarc?
I have a freind of sorts who has expertise in Honda's and he thinks the valves are bent and that is causing its current problem of rough running and starting.
I dont know if this is the problem either. What are your thoughts anyone?

Missing a ground while trying to start an engine doesn't cause the engine to become mistimed. A slipped timing belt could. Your diagnosis of the problem is all over the place. How did your friend even come to this conclusion? Did either of you bother to verify timing since you seem to mention it frequently throughout the thread.

Ok, how is this theory?
When flushing the coolant (according to Haynes Manual instructions) I inadvertently damaged or broke my Head Gasket, and now its runs rough and generaly like **** because coolant is leaking into combustion chambers.
thoughts?

For someone that is a "student mechanic" your logic is insane.
