Default Code 71 and 72: Cylinder 1 and 2 misfire, what is causing this?

I have a 1997/1999 y7/y8 minime. I completed it a month ago (Around thanksgiving time) and have put 1k on it so far. The only codes it was throwing before were 23 (knock sensor) and 91 (fuel tank pressure sensor). Today It was raining and I hit a big puddle of water, then my engine started hiccuping/coughing. the normal idle of about 800-1000 dropped to around 4-500 after I was driving in the rain for a while. the reason why i bring up the rain is that I have a little piece of the bell housing covering the flywheel missing and was wondering if any water getting into that area could affect the 1st and 2nd cylinder. The car was set at tdc so the crank timing is right, the ignition timing is neither retarded nor advanced so it is dead on with that red mark. I havent been getting these codes, (71 and 72) until tonight. I didnt gap the spark plugs when I installed them, i just pulled them out of the package (Wal mart) then slapped em on, I wasnt familiar with gapping ( ) I have read through the archives and seen it could be anything from fuel filter, injectors, EGR valve, oil in intake, water, gapping plugs, not torquing the plugs correctly, or ignition coils. Im assuming since I never got the code before that its probably not the gapping. Tomorrow I will pull all the plugs and compare them to see how they are. Any tips? Suggestions?

Cliff Notes: What could code 71 and 72 be on a perfectly timed y7/y8 minime conversion

i think this might be the case, when i give gas, it gives a liquidy sound, the injectors might be dumping fuel instead of misting which would explain the lower than normal gas mileage

When that happened to my friends car it was his injectors, they had a bad connection. But check all your ignition stuff, something could be going bad or could be loose.

replace the spark plugs and wires, if it still does it, double check the injector plugs, and try moving the injectors around, see if you get a cyl3&4 code, if you do, its the injectors that are bad.
