hey guys i got a 2000 jdm b16 for $700 with it came the motor, head, ecu, wiring harness, and shift linkage. the guy doesnt have the the tranny anymore because he blew it
so is it possible that the engine was damaged?

You should start in the Hybrid forum. There are stickies at the top of the forum that have common swap questions. This has been asked a countless number of times on many many many interweb sites.

i just did a b16 swap in my 93 hatch, it is really easy... with the newer year the mounts will be different so you wil need the engine mounts out of a 99-00 civic SI.. you don't need the wiring harness since if you already have a vtec engine in, you will just have to lengthen a few wires.... and the engine will not be affected by the trans going bad
