is the clutch aligned right? seems like something is wrong with the clutch, what happens when you press down on the pedal?
maybe a bad pressure plate? sure the throwout bearing is in there?
a little more info and i could probably help you more

Before the swap did you install a new clutch?
If so like the guy above mentioned something wasnt installed or installed improperly.
I'd say, Pilot bearing...disc may be on backwards, or pressure plate not on correctly.

This was why I was wondering about trying the clutch in the different ignition positions. I only remember my clutch going while I was driving it.

yeah we did put in a new clutch before we put the swap in, clutch was aligned using the correct alignment tool and everything. the clutch pedal feels normal. we tried putting it in gear when the car was running countless times, wont go into gear. but goes in gear fine when the car is off. my friend says it might be the throw out bearing or something.

well, if the throwout bearing isnt in/in wrong the clutch wont disengage, which would keep the tranny spinning, which wouldnt let you change gears.

I had the same problem and it was a collapsed pressure plate. My pedal felt normal, the car wouldn't go in gear while it was running. I would put my car in gear then start it and it would start going, the collapsed pressure plate causes the clutch to stay engaged a little. it drove me crazy I thought it was the slave cyl. or the clutch master cyl. but it was the pres. plate.

alright, now we just replaced the pressure plate to a stock one. the one i had on there was the ACT Extreme one but the clutch i was using was an exedy stage 1 and apparently my friend said that the pressure plate was too deep or something after we took the trans off and looked at it. well, now we got the trans and everything and war goes into gear but the clutch wont catch. like it would go into gear when its running and everything but seems like the clutch isnt engaging. aarrgghhhh, someone help plz

same symptoms occured when i rebuilt the head of my b18c. The repeated impacts on the crankpulley bolt caused vibrations to travel through the crankshaft and into the flywheel and flywheel bolts. 2 bolts backed themselves out enough such that the clutch could not disengage, yet it would go into gear fine when the car was off. Question, if you "try" to put it in gear, will it act like its trying to just barely pull forward ever so slightly? If so, you probably have the same problem as i had.

Did you replace the throwout bearing? Most clutch kits come with one. That sounds like the problem to me.

sounds like it is time to stop messing around putting a cobbled together clutch in it and just get a complete clutch kit(clutch, pressure plate, throughout and release bearing). I bet that would fix the problem

man, the flywheel bolt backing out thing happened to me once, it took me forever to figure it out. I kept dismissing that like, naw, we tightened them with the TQ wrench, their good. Only to finally bite the bullet and pull the clutch off and viola, same as the pic you posted

Nor did I. The repeated impacts on the crankpulley bolt apparently loosened an already loose set of flywheel bolts. The head was removed, and never once was the flywheel open to sight, yet it still happened. Consider this.
