just get a longer bolt at your local auto part store, I have a skunk2 lower tie bar and the bolt is longer than stock, I was gonna change it for a spoon lower tie I have here in my room but didn't feel like finding another stock bolt, so I just left it on. It's for sale by the way (spoon lower tie bar)

i'm using stock bolts with my benen lower tie bar and have no porblems with it what so ever. i believe they come equipped with extra bolts (which are longer but not self guiding) is to accomadate for the spacers when you are using an itr sway bar + beaks/bsq kit. also to answer you question, it is definately not safe if it isn't going through all the way. go out and find another bolt that's longer with the same thread pitch. also, make sure it is grade 8...automotive strength.
