All of my lights pulsate on my EJ1 for 3 minutes

.. then they go regular. Dash lights, headlights.. anything electrical. The car also likes to "surge" (RPMs up, down, up, down) when key is first turned a lot. This on my EJ1.

Why is this?

Have you tested the voltage output from your alternator?

^This - it's usually a bad alternator.

However, also try cleaning/tightening the battery posts/connectors, G1 battery ground at the chassis, and alternator cable connections at the hood fuse box and alternator.
