From memory though:
EXTERIOR
- repaint if your car isn't already Milano Red (other colors were Electron Blue Pearl and Flamenco Black Pearl)
- front bumper (from a '99-'00 coupe/hatch/sedan)
- hood (from a '99-'00 coupe/hatch/sedan)
- fenders (from a '99-'00 coupe/hatch/sedan)
- grille (from a '99-'00 Si coupe)
- front lip (optional part for '99-'00)
- rear bumper (from a '99-'00 coupe/sedan)
- taillights (from a '99-'00 coupe)
- sideskirts (stock painted)
- side body decals (DOHC VTEC)
- spoiler (optional for the Si, but if you have one it would have been the tall version, not the short '96-'98 coupe version)
- exhaust finisher (tip - standard for the Si)
- "Si" trunk badge
- alloy wheels
INTERIOR
- climate control swap (there's a big how to on this, it's a PITA)
- amber dash lighting (Si only)
- cluster (Si's is totally different looking)
- seats (Si has different pattern/darker than '96-'98 TYPE K)
- interior color swap if your interior is TYPE F (TYPE K only on the Si)
- map lights (all '98-'00 EX coupes/sedans and '99-'00 Si coupes had these)
- cupholders (different for '99-'00)
PERFORMANCE
- B16A2 engine swap
- rear disc brakes
- ABS delete (if you have it)
- front strut tower bar
- front sway bar (Si is bigger than the EX)
- rear sway bar
It still won't ever really be an Si though. But you would have spent a lot of money to make your car more likely to be stolen.
I'd recommend if you really want an Si, get one. If you want a modified EX, modify your EX. Why limit the potential of the car to what an Si is though?

Re: 96 civic ex into si
The only differences as far as looks on the outside would be:
- grille
- wheels
- side quarter panel decals
- standard painted sideskirts (instead of optional)
- standard front lip (instead of optional)
So do a front end conversion, replace your rear bumper and taillights, paint your sideskirts and get the Si grille and get some Si wheels.
If you don't want to do a front end conversion, there's also the '97-'98 CTR grille and lip available.
