Does it get louder as you go up in RPMs in gear?

If so, it could be a bad input shaft bearing.

its just you...........the noise in is your head.....jk.............but seriously, there is no way for people to help if you cant describe it in detail and also would help for you to OPEN the hood and listen to see where its coming from.

when the clutch is down the pressure from the load on the bearing stops the noise so it will only do it when the clutch is out and does not matter if it is in gear or not

false. my friend had a bad throw out bearing on his mustang gt, and it made noise only when the clutch when pressed DOWN to the floor while shifting gears

Right. The TOB will show signs of failure when the clutch is depressed, not engaged. If it's making the noise at speed ONLy when the clutch is engaged, my first guess (again) would be a bad input shaft bearing. It's a common problem on these Honda transmissions, especially if they have a lot of miles on them. The ISB in my 75K mile S4C trans is already starting to make a little noise.

Although, it's still possible that it could be an axle issue as well. You may just want to get it checked out because if you're not planning on doing the ISB yourself, prepare to bend over.
