Is engine replacement necessary?

long story short, after trying to troubleshoot an engine overheating problem in my 2001 civic, I took it in too a shop that I've had luck with in the past. My assumption was that there was an issue with the radiator fan not turning on. After looking the car over, the the guy told me that the coolant looked rusty and probably wasn't doing its job but that the fan was turning on. He furthur said that doing a full flush of the radiator system could end up damaging other systems due to known issues with the type and age of the engine (stock). The options, according to him, where to either replace the engine or get a new car (he may have suggested draining and replacing the coolant but I don't remember exactly).
Does this sound plausable for a 2001 civic? The car has 200000+ miles on it and we've definitely got a lot of use out of it so I don't mind spending 2-3 thousand for an engine replacement if we can get another 50000 miles out of it.
The shop has been fair in the past, but I just wanted to get input from others who know more than I do.

I would have the cooling system flushed for $50-100 before spending that kind of money on a new engine. Also, for that kind of money it better be an extremely low mileage replacement engine- and they need to know it. Try asking them what labor only is and see if getting the engine yourself is any cheaper.
