I have a 98 Honda civic with a b16a2 motor in it all obd2 emissions crap deleted and just got done putting new skunk 2 tb and turbo kit on the car, when the car warms up I get a surging idle going from 1k upto 2k up and down. I have checked all common issues, does anyone have any ideas I can try here. I would love to get the finished so I can get my car back up and running.

Bleed your coolant. if you already did, do it again.

Why don't you tell us what things you checked.

check your iat sensor,map sensor,check for vacum leaks with a can of carb spray u spray it while the car is on u might have any one of these things mentioned either going out or very possibly a vacum leak that does make the sysmptoms u are having the idle surge
