I honestly do not see a difference. They locate the head into place when you use head BOLTS. If you use studs then your head will match up even better with the dowel pins in place. I will be using my dowels in the stock LS position, big side in block, small into head.

If there is any good reason why this shouldn't be then I think the instructions should be amended to say that the location does not matter.
