what kind of pistons are they, they should have a recommended clearance. clearances are partially depending on if they are low silicon or high silicon pistons. some go a bit on the tight clearances to keep the blowby in check and it will cause the wearing of the rings, piston skirts, and cyl walls.

Use what JE says to use. That skirt wear could be from the fact that the clearances are so loose.
Good luck trying to find a shop that can do the correct clearances on all cylinders. Also double check the piston clearances after a bore/hone has been done!!

JE clearance usually .004"
Nitrade crank not necessary for you.
What size ACL's do you need? They are one size fits all but do come oversized if you had your crank reground.

I ran .0029" in my 75.5mm bore D16A1. I used Endyn pistons. The setup is surprisingly quiet (it doesn't sound like a diesel at startup).

So far, I've got 1200 miles on the setup and it's runnin' like a champ.

That is very loose. But where did they measure the piston diameter? Most pistons aren't perfect cylinders (by that I mean the diameter isn't always the same at the skirt as it is say above the top ring land). JE should have recommended a piston clearance, as well as a specific point on the piston from which the bore diameter is measured. Always listen to JE for specs over some machine shop "expert" (sorry, not that that helps you too much now).
