If you have a 3" downpipe...
put on a 3" exhaust.
Given your parts list...this is a waste of time though.

I don't know what to say because i don't know what you are looking for. You're giving us some "for sale" specs and just say "please give me your opinion".

With an eBay manifold, turbo, wastegate, and intercooler you really are just wasting time and money. I hope you didn't pay a lot for the car.
Sooner than later that manifold is going to crack (I've seen the turbo inlet flange and the wastegate flange both fall off), the turbo is going to **** seals and or bearings, and the wastegate is eventually going to suffer a diaphragm and/or valve seal failure. Then you've got the inefficient Chinese intercooler and what I'm going to guess is a Chinese blow off valve that likely already leaks out of the box.
As for the downpipe, it *should* be long enough to mate up to an exhaust designed for whatever chassis you have (I'm making a big assumption here that it's the right downpipe for the chassis and was built right). Some downpipes are long enough to delete the cat/test pipe and others are not. All you can do is buy a 3" exhaust for your chassis and go from there. If you wind up needing a test pipe then have one made.
And don't cheap out on the exhaust. Considering there isn't a 3" Chinese eBay exhaust made for civics you don't really have an option here. Get a 3" exhaust from Kteller and be done. Granted you're going to wind up having to replace every single Chinese turbo part sooner than later.
Also make sure it's tuned. Just because it has a chipped ecu doesn't mean it has a proper tune. You need to invest in a wideband as well. And osidetiger only offers 540cc injectors in an 11mm application, not 550. It's a small difference but still a difference.
