Odd issue, possible ecu problem.

2001 Integra, running a conversion harness and a P28 with demon RTP. Last year it was running with a P06 with a neptune chip and never had an issue. This year with the new setup I went with an RTP as I wanted to adjust things if needed and my buddy that tunes is not always available, plus I wanted to learn a bit.
I got the car running, I had loaded a base map and did some adjustments, started correcting the air fuel and started driving it around my subdivision. One thing I did notice is that from time to time when the ignition was turned on, the engine light would not come on and it would not prime the fuel pump, then I would cycle the key again and it would work. I never thought much about it but after tuning for a bit I shut it off then started it again and the engine was running really rough and the engine light was on solid. I tried to check the codes on the ecu and nothing would connect, I had no data and was logging and had no communication from the ecu. I shut it off and restarted it, same thing, super rich, engine light and no communication. I cycled the key a few times then the engine light went off, I started it and it was working fine again, I could see data and could control things. It only happened that one time, then happened a few days later to my wife when she had the car out. Today it didn't prime the pump or turn the engine light on and had to be cycled three times to prime the pump.
I changed the main relay and checked powers and grounds, all okay, same engine harness as last year and only difference was new injectors and the RTP.
Anyone see this before, seems like it could be the ecu giving issue or something else?

I posted a detailed response but HT and their crap cookies got me again... basically it isn't that odd of a problem. Somewhat common unfortunately. Do you have a new or older used board? I ask since you never exactly say new RTP? Your best bet would be to call James at HRTuning directly tomorrow. That or make a thread on his support forum for a quick response:

If it's not the RTP board, it's most likely the ECU. Some of them are 22 years old and the electronics tend to fail. The solid CE light and non-priming fuel pump is a common issue I repair on a daily basis.
Try this to be sure: The next time you put the key in and the CE light comes on solid, don't crank it - just leave it there and wait. If you are the impatient type, go do something else but leave it along for at least 15 minutes if posible. If all of a sudden the CE light goes off and the fuel pump primes, then attempt to start the car. If it starts, the ECU needs to be "refreshed".
