Default Viper 5900 Remote Problem?????

I'm having a few problems with my Viper 5900 Remote, here is the situation....

my car has been parked for about 2 months, never went out to start it or mess with it, I left the battery hooked up and it died, also the battery in my viper remote died as well, so I replace the remote battery but it won't let me dis-arm my alarm. If I open the door and close it the alarm goes off and transmits a signal back to my remote and it starts beeping but that's it. Anyway to bypass the system or unplug the brain? I have searched and a few people said your remote may need to be reprogrammed, if so how do I go about this?

You can use the valet/program button/switch to disarm without remote...
