This would be a fairly difficult task. You'd have to fine someone who has some sort of electrical engineering background in order to figure how Honda's controls can interface with an aftermarket unit.
The easiest radios to work with are the ones with remote control inputs (i.e. many Sony models have an input for their joystick). An engineer or someone with similar knowledge might be able take the joystick apart and figure out how to interface with the factory controls.
If you want to talk to a manufacturer who specializes in this line of work...contact Soundgate via http://www.soundgate.com. They might be able to give you some useful information. Who knows...they might be developing an interface for Hondas as we speak.

HondaDriver4Life has good advice. Just call around local auto audio shops and see if you can find one who could do it. From there, learn their reputation, and if it's all good, you're set!
check this out, it might get some ideas from it.http://abmarine.hypermart.net/admin/custom2.htm
as for using the factory controls, some companys started to make interfaces for aftermarket decks. i have not seen one for a s2000 yet but you can get one for just about everything else. they range from about $100 to about $250cdn.

If you want to retain the factory radio controls, you can try contacting Soundgate and see if they have and adapter. In the past I've found they are designed only for use with Sony products connected throught the wired remote port. I don't know about you, but I think the Sony headunits are pretty hideous looking, except for the C90. Or you can find someone who is experienced electronics to take dissect a wiresless remote and tap into the existing radio controlls.
As for a subwoofer system, if there is really no way for the bass to penetrate the cabin area from the trunk because it's sealed like an Z3, then build a small fibreglass enclosure molded in the passenger side footwell holding a single 8" subwoofer.
Rumor has it that JL Audio may release a Stealthbox for the S2000 eventually.
