Default Need Help System Failure!

Hi, I have quite the setup going on in my 94 integra. I am currently running into a problem and was wondering if anyone would know what is up. I am thinking it has something to do with the power. Specifically, the setup of the Wrangler MBS200. Here is my setup,
Normal Bat up front under the hood, 4awg fused going into the Wrangler MBS200. Wrangler MBS200 grounder under the hood. 4 Awg fused going out the other Positive terminal of the MBS200 into the trunk connecting to a dry cell batt. Last nite I had it setup so the Fuse holder and amp power wires were running off the batt in the trunk. That had problems and would cause my deck to turn on and off and cause the interior speakers to crackle. So today I wired it so the power wires going to the amps are from the batt under the hood. The amps are and Alpine MRV 1507 and a Kenwood 600watt. They are receving power from 0Awg going into a dis block and then into 4awg and 8awg. I am using an Eclipse deck. My guess is something is hooked up wrong on the MBS200. The instructions were not that helpful only with there customer support. Has anyone here ever had any expierience with one of these things. Please let me know.

what have you done for upgrading the factory grounds ?
and how/ where are the batteries grounded?
