Default help with system selection

I need some help picking out a system for my winter car. Basically I'm looking for a precise and clean sounding system, rather than an extreme volume, thumping one.
Right now I have an alpine 9813 deck which I will probably use to power some 6x9s that I already have. I'd like to get some good components for the front, a 10" sealed sub, and hopefully a single amp to power everything.

I'd like to keep the cost reasonable. Any opinions are welcome.

I would personally get a 4-ch amp to run the whole system. out the 6x9's on the radio (as you said) then get a hefty four channel amp to run doors and sub
you will be able to use the high-pass filter in your headunit to help the 6x9's sound best, and still have use of the sub-control.

I personally wouldn't waste time with the 6x9's, but that's me....

I'd go with one 4 channel that is around 50w x 4 or better. Then run a single 12 - I highly recommend the ID12v3 - $110 from sounddomain.com - pretty tough to beat at that price. Then look to thezeb.com, normally they have some CDT's on sale...that's a start at least

I would recommend a JL Audio 500/4. That'll give you 25 watts x 2 RMS for your rear 6x9's (just for rear fill) 100 watts RMS x 2 for some nice components in the front (maybe some MB Quart PCE 216's). And then you are left with 250 watts RMS for a sub. Maybe a JL Audio 10w3v2. That should leave you with a very nice sounding system. Like you said, not insanely loud, but great quality.

How much of a difference is there between 5.25 and 6.5 components?

Depends on the speaker I think...you will get more low end/mid with the 6.5"

I would not go with the 6x9 a 6.5" will work just fine if they fit!

I like my setup but you can choose cheaper components.

Head-unit
4 CH amp
Mono sub amp
Components or coax front and rear
10" or 12" in sealed box
