headlight kill switch?
For headlights, I think you could use a regular blinker/flasher relay for the flash timing, which activates another relay to power the lights. I think the light switch on the column stalk activates a relay, so it would be even more simple. For a brakelight flasher, you'd simply have to wire the flasher relay to the brake pedal switch (green/white +12v wire), use ignition power for +12v, and ground it via the hidden 'kill' switch. That way it won't flash until they start the car, and likely won't notice it.
If you want it to be silent (flasher modules can be noisey), you could use a simple 555 astable timer circuit to activate a regular automotive relay, which is connected to whatever you want flashed. The 555 timer could also be set to flash faster, which would be more noticable.
To not forget, you could add another LED in the driver's face. The thief might think its something like GPS tracking too, freaking him out more if he gets pulled over.

What would be a clever install is making your headlights shine high beams during the day, and just always off during the night, but with a flick of a switch your headlights will operate as normal. I know it'd be a ridiculous install just for the sensor that senses if its light or dark out, but it'd be so worth it. That way any time you're not driving the car, you flick the switch. When someone steals your car during the day, they get pulled over for being an a**. When they steal it during the night they get pulled over for being reckless. HA!
