best spot to put the brain?
In my old car I got a Tupperware container and put it behind fender. Just put it somewhere average person would not look or be able to look with out removing at least couple bolts/screws. If they really want it they are going to get it.
The brain in my '98 Civic is stuffed in the dash behind the radio/climate control bezel. Very much inaccessible when everything's put back together.
That would work, but you'll be extending wires, which isn't necessarily a bad thing, just not something I'd be interested in doing.
You would have the option though, to make the extensions all one color to further waste time...

I like to install the alarm brain on the transmission hump in front of the shifter. Its hard to locate, you can access it by removing the center consol if needed, but it takes time and thats the one thing thieves dont have a lot of. A battery backup siren is a good idea as well, I install the alarm siren in the engine bay and the battery backup siren in the vehicle.
The key is to ensure your alarm wiring doesnt stand out, no matter where it is mounted, tape and/or loom is a good idea. Its not hard to locate a alarm when you can follow a rainbow of aftermarket wiring to its destination.

I followed one of the writeups on here and put mine in the rear quarter plastic panel. Yes it is alot of work and you have to extend all the wires for it too work properly.
