Default Alternator fried

Ok so I get my supercharger off and replace the parts with stock stuff and now things are starting to mess up. What is the deal? My alternator somehow is now fried on a two year old car. Is this normal?

Should I replace it with a Honda one or an aftermarket one. The Honda one retails for 350 dollars!!!!!!!

I could use some help and better yet if anyone has one they are willing to give up leave a post.
