when I open the hatch, I see 2 holes(size of a nickel) one on each side under the base of the spoiler. I see 2 rubber stops in the trunk, similar to the ones under the hood where you use to adjust the height of the hood. I can't seem to fit them back on, the holes are too big. Is there another piece that connect the rubber stops to the hatch?

They ought to "screw" back in, similar to the ones up front, as you mentioned. I beleive there are 2 different types of stoppers on the underside of the hatch lid -- the height-adjustable screw type, and the general "pop-in" type that doesn't adjust (which also has a smaller base that fits in the hole). Make sure you've got the right stoppers going into the right holes. I've messed with mine a lot, trying to fix that notorious hatch rattle.
