Don't use the scanner, use the old fashioned method. Jump the ECU plug and count the blinks. If the light is on, something should come up.

Alright, I'll try to explain where it is. Do you know where your ECU is? There is a panel there that you can remove to expose it. Well, you don't have to even remove that. Stick your head under the passenger footwell and look to the right above the removeable panel.
There should be a couple of wires. Pull on them gently, and you'll see them come out of it's little rubber holder piece. It's not even clipped in, it's just resting inside there. I guess it's just to protect it.
Take it out, I think it's either a light blue or light green plastic plug. There are two contact holes in it. Stick a paper clip in each end, thus connecting the two contacts.
Do this with your car off, once the clip is in, turn the key twice (don't start the car). Count the number of long blinks, and the number of short blinks.
Example:
3 long blinks and 5 short blinks = Code 35
Give it a try, it's very easy. Post back here if you need more help.

Are you using an OBD1 ecu? Or JDM ecu?
The OBD2 scanner should have been able to read the code and clear it.
