It seems, that you broke your stock differential, and also the tranny case
change your tranny case or get a new one
the reason is wheel spin and old tranny IMO

First gap down your spark plugs
It can be tuned to rich for some contition and then have misfiring in the rpm
check with a wideband

Speed sensor signal is taken on the differential, so it will see the wheel speed

he coudn't have it the B18C4 haven't got Vtec solénoid
so Kyden is right disable it in the program and do the Wire D6 to the ground

just read the code with serial number " S80 , S4C ..)
it will tell wich gear box you have
you have LSD
I don't think that the L4E mean something about ratio and FD

You can take it out over again (You already have removed it 4 time..., it's just one over!)
put back the old clutch or well known good working single disk
the tranny back on the car
and retest

What are you crank pulley? stock Or smaller?
what is the charger pulley diameter?
Did you check for any leak?
also Does your cam timing is changed? advanced Intake?

why did you open your gear box?
incorrect 72mm shim thikness
or something is not at the right place
recheck every thing

they are the same dimension OBD1 is 2 pieces one , and OBD2 full plastic

old D serie EG EK gear box are different
the mounting is different du to the engine bay
IMO the only MT you could put on you car would come from a same generation car
with EP EU EM engine bay

Try another ECU, perhaps the Vtec solenoid driver or transistor is dead
