Do you have an amp? I would check the wire harness make sure the connections are very good. You really should not have any noise in the system, espically if all you did was add a new head unit.

No harm in checking the harness connections and use butt connectors to secure the wires.
Alpine HUs use alot of current so make sure that your grounds have good connections. Upgrade to a larger power wire from the battery, Upgrade Ground Wires from battery to the car frame. Ground the HU directly to the frame and keep power ground wires away from speaker rca's and wire connections. If whining persists then you may have to just deal with it or get a bigger alternator.
I still get whining noises when I have the AC on, but I do have a full system - 2 amps, subs, component speakers.

It seems like you still have the acoustic feedback running. I installed a new Panasonic deck recently, and bypassed the feedback system (box in your trunk). It works like a charm, sound is way better than before. Rear speakers definitely work right with my new HU.

Yes, get rid of the acoustic feedback system, it's a small box that sits between your rear speakers in the trunk...

Originally, wires go like this: Head unit, to acoustic feedback system, to rear speakers.
What you want is for them to go: Head unit to rear speakers.
