You really have to have it wired to the ecu. There are a couple ghetto ways to do it, but the best is to use the obd1 P28 ecu and wire it right. If you're wire harness is such a mess I highly suggest fix it right or get a new uncut harness and start over. You'll end up with problem after problem if your harness is like that.

Just like Ahknodd said, best bet is to just rewire and do it all up properly, and save yourself from having to deal with more wiring problems down the road.
If you are OBD0 go with a PW0 (it's what I have right now) or a PR3 I believe.
If you are OBD1 go with a P28 or converted P06.

You need a harness from a 0bd0 civic. Like one from your 89 sedan, but if you can find a harness for an EX sedan or an Si civic/crx then it'll save you from having to convert it to mpfi. Then you'll need the jumper harness for OBD0 to OBD1 which will plug into your p28 ECU and it'll plug into your car's orginal ecu plugs. The jumper harnesses have extra wires that you'll have to wire into your cars' engine harness for vtec, the v tec pressure switch and the heated O2 sensor. The harnesses come with instructions (hopefully) and it's pretty strait forward set up. I have a spare Civic sedan wire harness that is uncut in my garage if you need one. It's Dx not and EX or Si, but it'll be clean and you'll just have to wire in the two extra wires for the distributor and the injector wires. Let me know if you're interested in the harness, I pulled it myself at the junkyard and it's off a 90 Civic Sedan. Let us know if you've got more questions.

you can run vtec without running it to the ecu. i did it to check if my solenoid was bad. run some wire from your vtec solenoid to the inside of your car. rig it up to a toggle switch and run another wire from the other post on the switch to the positive side(i think) of your battery. BAM, toggle switch vtec.
