There won't be any noticeable difference between ECUs. You shouldn't have any CEL's if you do the above items correctly.

I'm interested in doing and ls/vtec build and turbocharging it. What should I be doing to the internal while it's still sitting? Would it be easier to put an obd2 head on and obd0 bottom end?

There is one more shaft to get the intermittent shaft... Make sure you get one out of a 5spd not an auto. I would recommend late 90's(96,97,98,99) or newer. If you get the wrong shaft you will break a tone of differentials.... trust me on that one it will happen i just finally figured out why I've been breaking mine. Also the mount on the front of the engine bolted to the motor will need to be out of an si with a b16 if not you'll break a ton of mounts once again just figured it out by a lot of trial and error.... how ever the one thing i haven't figured out yet has been the fan switch for the b18a1 i've read a ton of different forums saying its the green plug in the back I've also heard its the weird looking one that has two prongs and use two clips not really sure on that yet still working on it, but you can get a b18b thermostat housing and use the b18b fan switch thats what i have now but im getting ready to do an ls vtec swap so i have to figure out the b18a thing lol

I would read this https://honda-tech.com/forums/all-motor-naturally-aspirated-44/how-build-%22reliable%22-lsvtec-b20vtec-1676914/ that has a lot of great info on ls vtecs and from what i have been reading yes the b18a1 is the best way to pull off an ls/vtec

I've been contemplating an ls/vtec. I noticed that he didn't install oil squirter that vtec usually come equipped with
