Default Axle/Tranny Issues with 2001 Civic EX Auto

First off, lmfao at username. I made a fb acc and idk why but it wont let me sign in.. I recovered acc and it gave me that username hahaha. Legit username ftw. --->Help meh pwease<---

Hey guys i'm kinda inexperienced on car mechanics and such. I love my honda very much and i have wanted one my entire life. I managed to get my hands on a junkyard civic lol. This thing is rough but is driveable. The main problem was the transmission on it. I wanted to go 5 speed but my ignorant mom felt i would "not know how to drive and act like my idiot brother.." so it had to be some slow stuff. So she helped me get a new 650$ transmission and we had a friend put it in. And i believe he did a horrible job. When i let off the gas then press it again, The car will jerk and shift into the appropriate gear. Making unnecessary noises and rattling. Now that i drove it today it's axle feels as though it has issues. When i pull out steering it will pop and rattle bad. I'm 100% sure its not the body.

My brother and his friend looked at it and said it seems to be an issue with the axle. While i was driven it and when i accelerated, it began to make clattering noises and was very rough. When i let off the pedal it began to subside. Then continue again when i applied the gas again. In the mix i think the car is going to need a new ecu as well. But, after it carried on all that ruckus. Later that day it drove like an angel and only acted up when i made corners or applied gas from a low rpm or speed. I had my brother pull out in it and a perfect example of the sound occured: clank, clank, clank, clank, clank,clankx2, clankx3, clank freakin clank....

It scares me because i dont have to much money to go in debt trying to get this thing in quality condition. I think i need to get it in decent shape. Sell it, and buy an ek. Thats what i wanted because em2 and above are nice cars but are known for errors.

My final conclusions are:

Issues with tranny
Issues with ecu
or
Issues with axle.

I want to get some expert advice on this. Hopefully i can diagnose the problem. Thats why i came to honda tech, you people know everything lol..

Also
another quick problem it has.. If i hot rod it lol.. It will began to act up and not want to shift. It will drive to 4k rpm and not shift. It will bounce like its bouncing off the rev limiter. I usually have to pull onto the side of the road turn it off, let it sit, then fire it back up and it runs like normal. This is where i think the ecu is a bit of the problem.

Please help a poor fellow and his much needed tlc em2 :D..
