They are not allowed to void your warranty, they are allowed to deny a warranty claim however.
If you have an issue with your car's audio system and the dealership deems the reason for the failure/problem is because of your aftermarket subwoofer and amplifier then they can and most likely will deny the warranty claim. The warranty is still there, but your claim has been denied (ie they won't fix it for free)
