Default Need some help with a 94 Accord LX.

I recently purchased a 94 Accord LX, 2.2 Auto.

TL:DR: Missing on Cylinder 2, Trans is slipping electrically (I think), and Throttle is stiff about half way down.

Looking at the vehicle the odometer said 85,xxx. Upon further examination I noticed the cluster has been replaced or has been rolled back, no big deal.

First problem I noticed after getting it home was the terrible miss it had, Looking on the wires I found each one covered in oil and the previous owner had used the cheapest Bosch plug you can buy. I replaced the upper & lower spark plug tube seals and valve cover gasket, along with NGK plugs, a cap, and new wires, while i had the valve cover off I did a valve adjustment to be safe.

Its still missing on cylinder 2.

Next is the Transmission... Which is slipping.

On the test drive I noticed the d4 flashing. I probably should've ran at that point, oh well. I got home and jumped the connector under the glove box and Code 9 came up on the D4 light (Side note the CEL is on for Primary Oxygen Sensor Heater and EGR valve.) Looking up code 9 I found its the Counter Shaft / Transmission Speed Pulse Sender thing. I replaced the TCM, as a lot of 5th gens suffered from burnt caps and resistors. Didnt help. I have a feeling the slipping is electrical. Sometimes it grabs the next gear just fine, sometimes it takes a couple of seconds. Looking over the car I found that the trans has yellow marker on it like it has been replaced, the valve cover also had orange marker on it.... (Starting the think the entire engine and trans has been replaced/) Anyways. the main ground, 6 gauge maybe?, that goes from the negative post the the trans (Honda dealer said it goes the block, they also told me to use a scan tool on a 94.) is all frayed and not connected. I have an idea of where is mounts too, not entirely sure.

Finally the throttle.

Very very light for about 1/2 the way to the floor, then gets really stiff. I checked the cable, the slack is perfect. I checked the throttle body and cleaned it with cleaner. When twisting the body open by hand it fairly easy then gets stiff like the pedal.

Any help would appreciated. Sorry for the long post.

I pulled the plug on cylinder 2, the shaking of the engine didn't change. I haven't been able to run a compression test yet.
