timing belt broke off and bent valves. I took the head to machine shop and got the job done. When i start the car, the engine runs above 1000 rpm for the first minute, which is good when you first start a car, right?, but then the rpm go real low, at about 400 and the engine starts idling rough. it sounds like it wants to stall because the rpms are too low. Im not 100% sure if I aligned the rear balance shaft correctly or not, but that shouln't cause my engine to idle at real low rpms and therefore the rough idling? I read that not aligning the shaft correctly causes the engine to vibrate? Please can anyone help me??

Yes, it can cause your motor to vibrate but some ppl would take the balancer belt off for more ponies and doesn't really notice it; maybe more at idle but nothing major from what I read.
I'd disconnect the IACV and turn the idle screw on the TB counterclockwise to bump the idle speed up to at least 700rpm. Then shut the car off, plug the IACV back in, remove the radio fuse for at least 10 sec then put it back in and start the car and do not bump the gas pedal for a min or so just so the ECU can adjust to the new settings.
