Default 92 Accord LX D4 Light/Preventative Maintenance

So I have a 92 Accord and I had an engine swap done by my mechanic. The engine was not exact engine but it was similar. My mechanic had to make some alterations to make everything work.

Immediately after the install, with the first test drive, I got a blinking D4 light. Now I don't even have the D4 light anymore. I am having problems with the transmission. I don't believe that there is anything physically wrong with the transmission because it was and has been fine before the swap. Sometimes if I floor the pedal the car won't even recognize what I am doing and the car's transmission shifts at certain points only. If I put the car in neutral while driving and restart it it will respond when floored and shift normally. Other than that, the car drives fine it just seems to have a software related issue.

Did my mechanic leave a sensor unplugged? What could've happened?

Also, the car has 295k. I was thinking of taking a 300 mile roadtrip to Florida. I was thinking of replacing the distributor and fuel pump as a preventative measure. These items aren't giving any problems, I don't want any on my roadtrip and I feel that it is time due to age possibly.

What do you all think? Feedback is greatly appreciated.

Do you have a CEL? When it's the D4 blinking that's definitely a Transmission issue. Like you said the transmission was fine so I say it's a wiring issue (: or maybe your Tcu is getting ugly inside. Check your tcu, open it check everything if something looks wrong, also check the pins. Also might as well check your Ecu. Since they're right beside each other. It might be a pain taking them off so yea
