Default One rear tire is popped out more then the other

I recently lowered my car and barely noticed that my right rear tire is popped out like an inch out my fender, yet the left rear one sits perfect.. Don't know too much about this to know where to begin.. All wheels are the same offset and I was told this wouldn't be fixed with an alignment, so hopefully I can get some info here..

Year of the car doesn't appear to be in the post, but I'm assuming 96-00 Civic. Which means you're expecting the fenders of a 15+ year old car to be exactly the same as they were new, which is asking for failure.

Your bumper gaps suggest that this car has been in at least 1 collision in the past. You sure everything is straight? Is the camber values of the rear wheels the same?

Try comparing the wheel positions to more of a rigid part of the car (such as the frame rails) instead of fenders.

If nothing else, just pull the fender until it looks closer to even.

Or how about the fact you have TWO DIFFERENT REAR LCA's on the car.

Do some measuring of the LCA's, and determine if they are separate lengths.

That is the one major thing that sticks out like a sore thumb.

Not only that, but the driver's side LCA mount looks bent (which is probably why it's the factory unit and not the aftermarket OMNI LCA).

You also might try switching the rear tires, left for right, and see how it looks then. Maybe the rims are the same offset, maybe not.

What kind of color is that on your car?

Yeah, and maybe it's just me, but the LCA on the passenger side looks longer than the other one from the pictures.
