Thanks to the OP for posting pictures of the fresh air vent seal. I assume it is rubber. Never knew but mine is missing and water is coming in on the passenger side in front of the ecu and through the rear heater air vent in the passenger floor board. I already sealed the lime green circled area with weather stripping adhesive, put neoprene strips under the cowl, and installed new cowl screw retainers. The rest slowed the water significantly but of course now it just drips directly into the air vents and heater tube works.

I have the exact same thing, water flooding a bit in the rear foot wells. 1991 CRXsi. I suspect those wide, vertical trim pieces at the edge of the doors are now letting water in. Both pieces on both sides of the car have fallen off--one blew off years ago on a highway but I recovered it. Friends have fastened them back on, but probably not effectively. Now the rear seat footwells get about 1/2" to 1" of water in them when we have a real nasty California downpour--a few times a year in the winter. I'm new at this forum, LOVE my CRXsi and will keep it forever, but I sure wish it would stay dry. Anyone else experience this and figured out what the deal is? Many thanks in advance!
