Same thing happened to my 89 hatch....it ended up being bad tail light gaskets. Its a very common thing.

My 1st gen has had a problem with standing water where the spare tire is kept. I pulled the panels off in the rear and found the drainage tube. It's two separate tubes and min had come apart, thus draining in the car instead of outside of the car. One more thing, there's one set of tubes on each side.

I just did this fix and its so far dry in the back by fixing the rear window squirter by sealing it up. But try these different fixes(most can be fixed by taking off headliner.):

1. Seal up rear squirter
2. Once you take off the headliner you will see 4 drain tubes (sunroof models). Take off drain tube ends and blow compressed air up each one to clear them out.
3. Reseal taillights (so far i've not done this one but i may end up doing it if it leaks in the back again.
4. Reseal hatch
My leak (or one of them) was coming from the rear hatch struts and i sealed the window squirter and it rained the next day, no water. So i'm waiting for another rain to confirm.

Bust out the hose! Have a friend spray the **** of of th car while you are in it looking for the leak! No guessing and just plugging stuff up! You will find the water leak and your car wont smell like mildew!
