does lowering your gear ratio show up on the dyno?
yes it will. It will show up in the speed reading for the run as well as also give you more or less power pending the newness of the dyno software and setup. Most new dyno's will auto adjust for a 1to1 gear ratio where as other dyno's will just use the ratio for the gear that you run in.
Its best to contact your local dynoshop and ask them or find out their dyno model and giving the dyno manufactor a call and getting info since many people arn't aware of the dynoshops software and/or setup.

be regardless of the software they're running, if your in 3rd gear with a stock 4.4 final gear, vs 3rd gear with a lower 4.75 final gear, shouldn't the lower final gear show more power?

FYI:
I've done pulls on a local dynojet in 3rd and 4th gear both before and after installing my ats 4.929 final... The runs were within 1-2whp of each other... 3rd gear pulls usually net a little less for some reason. SAE numbers are very close.....
