Clunking When Shifting

Clunking When Shifting
Hi Guys,
I have a 1998 manual awd CRV and I've noticed that when I shift there tends to be a clunking noise that comes from the back of the vehicle. It almost sounds like something is hitting the glass when I shift ( I've checked to make sure the spare is tight and not hitting the glass). I have also notice that both my inner cv boots in the back are ton. Could this be causing that noise when shifting. It has a new drivetrain installed and that seems very tight with no play in it. Doesn't seem to be tranny related because if I abruptly accelerate then I can sometimes make that noise happen as well. If anyone can help that would be awesome.
Thanks

if the boots are torn, that means the grease probably all came out. Which means if you kept driving it after they tore, the joints had no lubrication this whole time. Final result; smoked the axles. And yes, that would definitely cause it
