ok, so I have a 99 b16 mated with a 91 b16 cable tranny, i think its the ys1. there are a few problems with it. first, it grinds on 3rd, and I took it to a shop and the told me that it WAS the tranny messed up and not the linkage or anything else. It doesn't down shift to 2nd and it grinds when I put it in reverse. I was going to fix it and put an ls 5th, but oh yea and when I go to first gear and actually drive, it makes a whistling noise when i let go of the clutch. so should i fix it or just get another tranny with new linkage and clutch?

First you need to open it up and see how much money you'll need to spend to fix it. From the sound of it You need a new 5th Gear Syncro, as for the whistling noise i have no idea what that is. If it grinds 3rd its also probally your 3rd gear syncro and maybee the gear. All the Trans that i get that are used i open them up to see what is wrong with them and they always need new bearings... Like i said you have to open it up and find out. Your linkage shouldnt be the probelm but you could try a diffrent one and if it works itll save you some money.
