Default Transmission question

Hi guys, I was driving my friends civic yesterday and have a question about his tranny, hes got a b-series swap in his civic, and he just recently changed the clutch.
I heard a wierd vibration sound when he drives. but he said its been doing that since the swap, -hes thinking the clutch isnt aligned right??? How could that be though-the tranny wouldnt be able to bolt back on if that were true..right? He didnt use a clutch alignment tool. But he was able to finagle the tranny on(took him at least 1hr to get it on). I was thinking its(the vibration) the suspension
cause he has stock shocks/springs (installing skunk 2's this weekend). plus last time he changed his tires, the inner tread wear was serious.(due to camber)
The vibration sounds gradual when the car is rolling or going slowly but it picks up the faster he goes.
I told him find out for him.
Guys what do you think it is His clutch or suspension? or maybe even his rotors?

Never mind-we got it, it wasnt the transmission was the cylinder in the wheel
