I currently have a set of RC 750cc injectors installed with the clips on a B Series. I was wondering when I install a set of ID 1000s can I use the clips that are already installed from the RC's?

No. You should have bought the appropriate adapters when you purchased the ID1000's. You also didn't say what chassis this wiring harness one for proper adapter information.
