Pyrometer in each header pipe...
This isn't a diagram but, It's a pretty good pic of the placement that Endyn uses (Pic borrowed so, PM if it needs to be taken down)

I'm pretty sure you are on the right track. Most standalones have alot of auxilary inputs and for an NA car, monitoring the EGT for each cylinder individually would be one of the ways they would go about utilizing those AUX inputs. Hopefully some of the Pro Stock guys/Tuners wil chime in and shed some light.

These headers are probably set up for an engine dyno. The dyno software datalogs them all. Some people are using a wideband o2 sensore in each tube now too.

altronics makes a datalogger that will handle up to 8 egts 2 rpms and a few other inputs. Its a sportmans datalogger system not as expensive as some others.
Hondata will only log (record) one wide band o2.It will not datalog an egt.You would need a separate dataloger (recorder) such as the Edelbrock or Altronics,as well as the Hondata.

Do I have to get a system, I dont want to record I just want to monitor with the egt gauges.

Hondata doesn't have any way to input egr information. It will not record or display exhaust gas temps. You will need an additional device to record or display one ore more egt's.

any way hondata is a batch fire system and has no individual cylinder fuel trim so even if you see higher egt on a cylinder you cant adjust just that cylinder but you will se a failing injector thats about all, autometer and edelbrock and racepack make data acquisition units that can do this
