Default New Motor.. TONS of new problems

I just bought a 2001 prelude about 4 months ago and have more problems with it than it's worth, but I have a lean on the title, so it seems pointless to junk it and continue to pay it off for the next 3 years. Anyways. My old H22 was just replaced with a JDM motor with about 50000 miles on it. Since then, I've had the following problems.

1. The exhaust goes "puh puh puh puh" but ONLY sometimes. Other times, it runs fine.

2. Sometimes, I'll be in 1st, 2nd, and 3rd gear and it feels like it want's to stall, between 1000-2000 rpms, other times it runs fine. It's like I have to ride the clutch in order to keep it from bucking.

3. In 5th gear on the highway, it will pop out of gear (manual)

Since these problems have started, I've used some SeaFoam and replaced the sparkplugs. They went away for about 2 days, and now are back.. Any suggestions as to what could be causing these issues ?

and the 5th gear is a common problem to all 5th gen preludes.

i had a 2001 prelude before. 5spd (regret i sold it)

common prelude problems are...

- Automatic belt tensioner for serpentine will go out eventually, it did on me and i messed up the head. cost 1200 to get new oem valve train, re-surface etc. get the manual tensioner kit for it.

- 5th gear syncro will go out. ie: 5th gear pop outs and grinding, simple fix. pull tranny out, replace shift fork and 5th gear synchro.

- IACV will plug up and cause idle to bounce up and down.

- EGR valve, try replacing that. it will be a good thing.

- replace ur fuel filter they tend to clog. cheap gas stations getting dirt in your fuel.

I've noticed that the car doesn't buck and the exhaust doesn't make that noise if my gas tank has more than a half of a tank. Does that narrow anything down? Gas pump maybe?

hmm...does it feel like it wants to choke and stutter as you accelerate? between 1k-2500rpm?
