Default is my tranny aligned properly?

Ok, so i did a auto to manual swap on a 94 accord and used the h23 tranny with a stage one xtd clutch kit and 13lbs flywheel. i aligned the clutch and tourqed the pressure plate properly, but the transmission wouldent slide on all the way. there was about 1/4 to 1/3 inch or maby less inbetween the tranny and engine block, so i just threaded a bolt and tightend it down and this brought the tranny and block together. i didnt have to apply much force to the bolts to bring the tranny and block together so i figured that it was ok. when i drive it there are a few things that bother me.
The first is how much clutch chatter I have; it just seems excessive for a stage one clutch, especialy in reverse.
The other thing that was bothering me has happend twice. when in nutral, with the clutch disengauged i heard a funny sound and the tranny wont shift into gear. to make it go in gear i have to restart it in gear. it seems to me that this could be caused by the clutch ot tranny input shaft catching on something making it spin with the motor, but why then the funny sound?
The third thing that is bothering me is the fact that in second gear around 2300rpm's the whole car kinda shakes as i accelerate but it seems smooth in other gears.
The transsmision shifts pretty smoothly and has no signs of any syncro problembs.

on a side note when the ecu (still auto ecu) throws the cel the idle becomes low and slighly erratic. im pretty sure this is the tranny code but havent checked it yet.

Default Re: is my tranny aligned properly? (dbsharp)

so no one knows wheather or not my tranny could be out of alignment? I really need to know wheather or not i need to drop the tranny ceck out flywheel and clutch components and reassemble properly. also can a tranny jack be rented from autozone or other parts stores? using the floor jack makes this job so much more dangerous and difficult.
