Default To move or not to move the IAT, is the question

The IAT typically reads way more temperature then the actual air temperature (reads 120°F+ when the temp outside is like 80-90°F). I have seen many people move the IAT out of there and to a spot on the intake tube where temps are more "realistic".
My question is - When honda designs the engine do they factor in that difference and build compensation logic into their design ? or the temperature returned by the IAT is indeed misleading the engine/pcm, and it only makes sense to move it to a place where temps are more realistic ?

I am trying to find a little more factual answer than "honda knows what's it doing".
