I am in the process of putting my block back together when I start putting on the windage tray I notice that I am missing two bolts. I am also missing two bolts from my oil pan. I was wondering if it would be okay if I leave the two bolts off or should I just find some new ones?
I bolted down each corner with the remaining bolts that I have but I dont want the vibration of the motor to cause the windage tray to come loose. Let me know what you guys think.

buy a couple new bolts or look at some local honda butcher shops that have some engines laying around and take some.
better to be safe than sorry.

The windage tray will be fine; use some loctite if you want.
The oil pan will need those bolts. Go to an auto store w/ one of the others and buy a pack of them for like a buck or two.
Then again, if you're going to the store anyways, buy a few bolts for the windage tray too.
