Default misfiring, pls. help

i have a 2000 si coupe which has a b16 head with a b18 block. i still have a stock ecu on my ride and had installed an MSD 6AL on the car. the car seems to be misfiring cus the car jerks when i drive it. i already switched to another igniter before because the car died on me. i dont know what to do. is it cause the ecu isnt compatible with the MSD? im taking off the MSD and hope the car runs smoother. can u guys please help me out?
