Input Shaft Bearing?
I just opened up a 92 YS1 with a bad input bearing. A couple of the ball retainers had broken off and were attached to the magnet, as well as lots of metal shavings. From looking at it, it would be hard for the ***** themselves to get out of the race and into the gears, but if left long enough, I guess anything is possible.
Also, the 3-4 shift fork was work in a strange way - one of the prongs was worn down noticeably where it touches the synchro sleeve, while the other side was in perfect shape. Since the worn bearing seems to allow for some movement of the mainshaft, my guess is that this could have caused the odd wear pattern.
Your best bet is to fix it.
EDIT: forgot to add that the gears looked fine. The missing retainers were all accounted for on the magnet, and they are not made of very hard metal. If something tougher goes through the gears, you could be in trouble.
